I think your problem may be your setting the arrow keys as secondary controls. If you are, delete WASD a replace with the new functions in the aircraft controls menu. If you've already done this try setting them as the secondary inputs.

Welcome to the FS Forums! Enjoy your stay here!

Infantry, Ground Vehicles and Aircraft each have different key configurations. In the Controls menu, you'll notice tabs for (to the best of my recollection) Common controls, Land Vehicles and Aircraft. You need to go into the Aircraft tab and change the controls there.

If you've already done so and the problem persists, I'm unable to help you .

I am used to playing with the arrow keys (replacing W with UPARROW, S with DOWNARROW, A with LEFTARROW and D with RIGHTARROW) and it works fine to use them when walking. However, even though I have put them into the controls tab for aircraft, WASD still seem to be active. The arrow keys don't do what I have told them to do.
