The mod changes your shaders when it launches (hence the need for the launcher isntead of a standard shortcut).  Sometimes the launcher doesn't replace the shaders properly, resulting in a Modifed Content error when you try to play Vanilla. That thead in the link says how you fix the problem.

It's a launcher bug we're working on fixing.

Far as I know, it should fix the problem to start FS with the launcher for then to shut it down. Vanilla should then work.

I was under the impression that the mod was not to interfere with the base game.

It's a greate mod, i appreciate the work done and continuing on it but occasionally i'd like to play the base game.
