First off, I want to say thank you for making this wiki, and it's nice to see your putting such helpful effort into setting it up.
Because there's a lot of things involved with this wiki, I'm gonna list a few points instead of using quotes...
1. Content from The FS Manuals
My focus right now is getting the info from the manuals into the wiki. I hope you like the results of that project so far, and I'm sorry I put you through such trouble to rename those various items. However, and I really don't want to offend you when I say this, I really like what you've made so far, but there were a few issues with the contents when I started and so I could not safely follow them.
The Flechette Launcher was definitely right, good catch, but there was 'Heavy Weapons' not 'Heavy Weapons Specialist', HH-15 "Poratble" Missile Launcher, and a few other discrepancies. Now that we've both put a day of work into it, it's nigh-perfect now. But at first, the idea was to remake what I saw in the manual and then compare it against your contents afterwards.
It was my fault though for following the first-half of the manuals (where it has the kit contents), and not the latter-half with the descriptions and full item titles. I started to catch on eventually, but you still fixed my occasional errors, and I thank you so much for going over all that.
Maybe someday they'll put the full titles into the game?
Instead of dying by a "DH-19", it's a "DH-19 Heavy Blaster Rifle"?
Next up: Vehicles and Starships! And yes, I'll follow your home-page links, lol. 
2. Infoboxes
Other FirstStrike fans have already made a good template, though I think I'll adjust it a bit to have bigger text. But I think we need more info! if we're gonna provide some helpful infoboxes.
e.g., weapon rate of fire, reload time, damage per round, etc.
3. Logo
Maybe I could pitch in on this... I had to recreate the FirstStrike logo to make my manual revision, if I included the word Wiki in there somewhere, hmm... I'll see if I can get you some ideas later in the week.
Understand though that most of us get busy on these weekdays, and to get this all content together (and getting a nice logo) will take some time. So forgive me if I don't deliver these wishes of mine quickly. I'm probably just making money for the late-night pizza I'll need, lol.
4. Categories, and an Idea
There may be a simpler way of letting you keep tabs on the contents. Right now, you have it appropriately divided it into the different Categories (Classes, Vehicles, Starships, etc).
Perhaps we can mark each article with a category marker (like most Wikis do), and so each Category page will get its own auto-updated list of articles?
To again cite Memory Alpha, they posted a nice-looking yet simple category Browse bar, with search function. Please take a quick look: http://memory-alpha.org/en/wiki/Main_Page
I know it'd take some power away from you, but if you give each category its own seperate page (with a link from Home Page, of course), it'll save you a lot of time, and stop the home page from eventually looking ugly as the lists will surely grow longer and longer.
5. The Background
We had talked about giving the site a darker background. Well that is possible, the colors and themes are written in CSS language and changeable there, and although I'm familiar with the language, all those themes are locked from editing except to administrators.
If you don't mind giving me a chance, I'd like to put my hand into giving you a nicer-looking black background, and so I ask to be given administrator status until you're satisfied with the site look. I wouldn't change anything else without taking it to you first, except perhaps the text colors, because everything set to "black" will have to be "white" or some light color.
Like I said, there's a lot happening... perhaps once this big stuff is done, we can have the fun job of writing guides and adding cool-looking screenshots.
