I'm a fan of both! As far as I see it, it goes like this:

Empire>Federation

ST universe>SW universe

As powerful as the Star Wars universe is, there's just no beating the likes of the Borg or species 8472...

There weren't too many Jedi or Sith left when the empire was at its peak. Force doesn't make any of them invincible either, as was well demonstrated in episodes 1 through 3.

8472 can easily destroy planets in seconds with a small group of fast, maneuverable attack craft, which means the Death Stars are vulnerable to them as well. Furthermore, the only known tech capable of destroying their ships was created by a collaboration between the Borg and the Voyager, so aside from the Borg themselves it's hardly common knowledge and thus would be pretty much impossible for the empire to steal.

This being said, 8472 would never cooperate with the other species from ST, so it's a moot point really. In the end my point is still:

Empire beats Federation, but ST universe beats SW universe.
