Maybe have a large display on the bridge of a ship showing the status of all the systems.  It could be easily coded, the flashing red lights could be a form of "smoke" to the engine.

All of your ideas sound awesome for gameplay, but they sound difficult to code as well.  I hope there is at least a way to implement disabling ships without destroying them.

In tie fighter and x-wing ion blasts disabled a ship until a troop carier cold come along and board it. it would be nice if the engines went to .25 fwd, and the pilot losses control of the object, untill repairs are done. just to get some feelings of drift, or newtonian physics keeping the object in motion... I'm not even going to mention the tractor beam idea I've had
